Brad, 500 watts will kill your 6/9s.
Here is a rule alot of SQ guys try to follow, and one I think your missing.
K I S S (keep it simple stupid)
What we mean by that is less is normaly better. I only have 5 speakers in my car. 2 mids and 2 tweets in the front, and a single sub. Anything more, and you start geting into cancelation and phasing issues. Read Golemons link, and the rear fill thread in the FAQ section. They both cover these problems very well.
Something else for you, factory headunits don't have near enough power. Even factory systems with amps, only sound so so compared to some of the other options on the market.
Yes you can keep the factory deck, but you need a decent amp for the fronts and the sub. The only way you would need an amp for the 6/9s is if you all ready had the front amped, and wanted to add a little rear fill.
One more question, why 6/9s? They aren't really the best design for a speaker. A nice set of 6.5s will sound much better (also covered in the FAQ section, hint, hint)

okay. I thinking of getting rid of audiobahn 12" 400 watt sub cannot bridge to 4 ch only mono; and replacing it with a pioneer 12 " TS-W306R 400 watt sub so I can get 4 ohms and bridge it into a 4 channel amplifier. I prob need an 800 watt 4 ch right. RE: I need an amp for the 6/9s cause front is amped, and wanted to add a little rear fill.
