My car has factory tweeters that somehow run off the main speakers up front. When I install my new tweeters I don't want them to do this correct?
I have to run separate wires for the tweeters?

Your components will come with a crossover. You'll hook up the amp -> crossover -> speakers.

I guess I'm having a hard time figuring out where wires go in my head.

All the wires on each side go to the crossovers (lil boxes) and the speaker wires from the h/u or amp go into the crossovers

Any DIY's for this process would help out a lot for a NOOB like myself :P
I have a '97 Acura 2.2 CL Premium, so anyone with some input would help out a lot!

I guess I have to run new wires for my components. All I have are main speaker wires at my HU and I think those are to small of a gauge.
I need some advice, what's an easy way to do this? Do I run the speaker wires the way the factory speaker wires were ran? Through the grommet in the door? This is my first time trying this out.

What components are you installing?... I ask because if you're running them off the h/u, the H/U may not provide enough power to them to get a good sound as most H/Us only produce 15-25watts rms... Most people amp them

As for running new/ larger wires... the easiest way normally is to connect the new wire to the stock wires and pull them through the door, if that cannot be done due to the stock wires being to small and may break, you can use fishtape or metal coat hanger to fish it through.
