A JL 250/1 and W3 10" or 12" shouldn't run you more than 650 for the parts, and that is over estimating, so don't let a shop rip you off. Since you want good SQ, from JL I wouldn't go with a W3, a W6 will be more what you would like, and still well within your price range.

that clarifies quite a bit really.
you can use a peripheral or PAC adapter to tap into the factory wiring harness behind the radio and get RCA outputs for the sub amplifier. that's about $50
then go with a pair of 12" subs in a vented enclosure. I'd say maybe elevation or RE for the subs. figure about $100-250 per sub and about $100-250 for a good custom enclosure.
After that all you need is a decent class D mono amp to drive the subs, and DEI makes a ton of those for a reasonable price.. figure around $300-400 for a nice amp with plenty of power and you're all done.
DEI owns Directed, Viper, Orion, PPI, and a/d/s so you have plenty of good amplifiers to choose from if one company suits you more than another.
